There's absolutely no indication that they're going to "reboot this thing" (let alone after CA3 since Evans contract isn't up until after Avengers 3 which will occur after CA3).
They may recast it, yes (as Feige has said that they intend to go the "James Bond" route and recast if actors opt to not come back after their contracts are up).
But the MCU will not be rebooted for quite some time (there is a difference).
As for whether they'll follow the comics with the recent announcement of Falcon taking over for Cap or if they'll follow a previous comic story-line where Bucky takes over the mantle? no one can say because we flat out don't know. There's a lot of story-lines they could chose from, or they could avoid a comic story-line altogether and do something that hasn't been done in the comics yet.

Some have suggested that Falcon will also take over for Captain America in the live action movies once Chris Evan's contract is over(likely after Avengers 3). Evans has said he wants to take a break/do other projects. Whether they make Anthony Mackie the new Cap in the MCU is still way up in the air.
